How to make invisble?

How do I make the shapes for the icons invisible? I mean like the shape dosnt have to be a square and make them any kind for example Cless's skins the shape of the icons arent like boxes and has the background underneath the icon. Sorry if you can really understand this but if you can then please help beucase I want to make my skins look better.
